it will delete any customized application, and restore all settings to it original.
but it will not delete:
- your data on micro sd card
- other folder / files in the root drive (not as clean as you thougt), but dont worry this will not affect any system performance.

You may want to look into getting him the new iPad Mini. It is the perfect size. BTW, my daughter loves her iPad. It is absolutely the ultimate learning tool, period.
